Biofuels do not have a small carbon footprint. You must consider the fossil-fuel inputs required to make biofuels, and these are considerable. Lots of diesel required for the farming operations and lots of natural gas required to manufacture fertilizers. Not to mention the petroleum-based pesticides and herbicides required for modern farming. Farming and biofuels therefore have a very long petroleum tail attached to them.

Plus, the energy return on investment is tiny, and in the long-run, negative (speaking particularly of ethanol). It takes more energy to make ethanol than the energy ethanol can deliver. The current renewable fuel mandates are just giveaways to the corn industry.
